長い文ですが、要するに

Most important, they had wanted the fire-feeding, 100 percent oxygen atmosphere that swirled through the ship when it was on the pad to be replaced by a far less dangerous 60-40 oxygen-nitrogen mix.

ということで、
I want you to go there.
I want you to be here.
と同じ形です。
they wanted A to be replaced by B.（AをBに代えてほしい）
なので、欲しいのはAではなくBです。
でもパッと見、Aが欲しいんじゃないかと思ってしまう。

これは順に読んでいって、wantが出てきた時点で“I want you.”なのか“I want you to disappear.”なのか、両方のパターンを待ち構えて読むのが大事です。

大衆小説にでてくるたいていの英文は、一見難しそうに見えても実は基本的な形がほかの要素で隠されてしまっているだけで骨格は簡単なものです。
あとはいかに基本的な形に慣れるかが大事で、慣れれば変化球が来ても対応できます。
慣れていないと、「they had wanted the fire-feeding, 100 percent oxygen atmosphere」のところで一息ついてしまい、間違って読んだり理解不能になってしまいます。
